Schengen visa to some kind of legal docuement as a student

• Hi, I, an Erasmus Mundus student, come from China. I finished my first part of study in England and am required to do my thesis project in Portugal. For some kind of reason, I didn't get the Portuguese student visa when I was in Britain but applied for the Schengen visa from the German Embassy. So I came to Portugal through Germany. I went to the University and explained to the Mobility Office why I came with the Schengen visa not the student visa. They phoned SEF (the Immigration Office) and told me to go there on the second day. I did as they suggested but after 3 hours waiting in SEF, the official asked me to go back to the Mobility office and said they found the solution for my problem. Do you have any suggestion how I could change my visa into a student visa or get a temporary residence card? Thank you very much.
